I was finally given approval for reasonable accommodation and was informed by the HOA that we would have to reimburse them for the painting of the handicap spot as well as the sign. Can they do that?

According to Civil Code § 4760, associations are required to reasonably accommodate a handicapped owner’s request to modify their units or the common areas at their own expense to address their disability.
